Sounds like you have the older 1.01 quake binaries? The 1.01 binary thinks
the 1.06 pak-file is a modified pak, because the CRC's differ from the
shareware 1.01 pak-file..

Get the newer binaries from

ftp://ftp.cs.helsinki.fi/pub/Software/Linux/Kernel/testing/

or mirrors (but I don't know who mirrors it, so you'd have to search).
That one definitely eats 1.06 pak-files.
